Johnson was a track and field, basketball, and football letterman at Oakland Technical High School. Josh Freeman was injured on December 4, 2011, and Johnson started the game versus the Carolina Panthers in his place. Johnson had 229 passing yards, 16 completions on his 27 attempts, one touchdown throw, and one interception. Tampa Bay fell short 38–19.
Johnson signed a two-year contract with the San Francisco 49ers on March 24, 2012, returning with Jim Harbaugh, his former head coach at the University of San Diego.
Johnson participated in 2012 United Football League games with the Sacramento Mountain Lions. Before the league disbanded, Johnson participated in 2 games. After injuries quarterback Colt McCoy and Brandon Weeden, the Cleveland Browns announced on December 26, 2012, that they had signed Johnson.
Johnson joined the Cincinnati Bengals on March 21, 2013. The 12th of May 2014 saw his release. In May 2014, Johnson committed to the San Francisco 49ers.

After Colt McCoy and Alex Smith suffered season-ending injuries, Johnson signed a one-year deal with the Washington Redskins on December 5, 2018, to serve as Mark Sanchez’s backup.
Johnson was acquired by the Detroit Lions on August 10, 2019. His discharge took place on September 17, 2019. Johnson was selected by the Los Angeles Wildcats of the XFL on November 22, 2019, as a part of the 2020 XFL Supplemental Draft.
On December 4, 2022, Johnson was signed to the 49er’s active roster after a season-ending foot injury to quarterback Jimmy Garoppolo.
